The story in Hollow City is set right after its prequel. Jacob Portman and his new friends, a gang of peculiar children, are fleeing from deadly monsters. Leaving Miss Peregrine's orphanage in Wales, they are trying to reach London, the “peculiar capital of the world” to get help in that city.

In their journey, they come across new associates, various peculiar animals, and couple of unexpected surprises. By doing that journey, they hope to find and get the cure for Miss Peregrine, their beloved headmistress. However, they city has just been ruined by war and it conceal dreadful shocks at every gloomy corner. With danger surrounding them, Jacob makes an effort to get his friends of peculiar children to safety. Before he can fulfill his mission, Jacob must make a very critical decision that will decide the fate of his friends and his love for Emma Bloom.
